So I installed MTA:SA on a new HDD and I seem to get an error trying to download certain files (1006).

This is what I tried doing so far with no success:
-Run MTA:SA as administrator.
-Added MTA:SA's executable in the antivirus' exclusion list.
-Connecting from the website (although it did not show the errors with this method, it still did not download any custom files).
Any help fixing this problem would be appreciated.

1006 error happens because of wrong ip, try quick connect to mtasa://94.23.158.180:22003

Well, looks like I had the wrong IP indeed. Kind of makes me feel bad for not searching the fix myself. Thanks for your help!
